Can I accept a payment directly from a tenant?

Yes.
From the Landlord Dashboard, click on the "Received" column for the appropriate unit and month. You are able to add a manual payment by entering the Payment Date, Who Paid, Amount Paid, and a Comment. ScheduleMyRent automatically reduces the amount that the tenant owes by this amount.
